Put a bung in both! The most important is the one on the outside of the stern so if you only have one bung, that's where it should go, otherwise the boat will fill with water. The internal bung allows drainage of the underfloor (though there shouldn't be any ingress of water), I think you can also deliberately flood the underfloor with "ballast water" to give more stability at rest but I'm not certain about that and wouldn't recommend it without further research.
