Greater is bigger(surprise surprise!) and tends to come from deeper water. Not sure if there are any other morphological differences

The first dorsal fin on the lesser weever is completly black while the first dorsal fin on the greater weever has only the first 3 spines covered in black.

Caght some in SW France. This one is a Greater Weever about 14 inches long!! All took mackerel. These things grow to 3lb and have really poisonous spines on their back.
